Different technologies are used to measure the distance for Pacer and miCoach mobile App. The miCoach Pacer is stride based and the accuracy of the stride sensor is about 95% in uncalibrated sate and 97% in calibrated state. The GPS is 97% accurate over long distances, however, the accuracy of the GPS depends on the reception of the GPS signal. Therefore, Stride Sensor technology can be more accurate in urban areas where GPS signal can be environment dependent and will show more accurate changes in instantaneous pace.
How is the route of your workout recorded by miCoach mobile App? Does the route show accurately? If the GPS is low or lost, it will cause loss of the GPS points needed to draw the respective route hence, the route may be inaccurate which may also affect the total distance of your workout. A straight line will be assumed between the points where GPS data is missing. Therefore, you'll see incorrect route.
If you are sure that the GPS is more accurate, you can calibrate the distance as instructed in the following Guide here.

I'm glad you asked about the GPS route recorded by the mobile app; I noticed that although the GPS accurately records which side of the street I'm on, the "gaps" in recorded GPS points, especially when turning corners or crossing the street, tend to be much sharper than the route I actually ran. (In other words it simply connects the dots with straight lines in places where I've made an arc.) Over the course of 30+ turns and street crossings during my average route, I can see why the GPS would underestimate my distance.
As for the Pacer: Would you recommend calibrating the stride sensor periodically as my fitness level improves? I feel like my strides are longer at faster paces that I couldn't sustain when I began with miCoach.
